You can change the Background Color from WP-Admin > Appearance > Background

You can follow This Tutorial to change any Styling, such as font change, width change etc. We have also providing you some code using That Tutorial. You can set the Number to 06 from WP-Admin > Appearance > Simplicity Options > Featured Boxes. Then can paste the following in the
WP-Admin > Appearance > Simplicity Options > General Options > Custom Code within Head Area Box

The Extend Version has Theme Options where you can add such these Custom Styling. Unfortunately, the Free Version doesn’t have those. You can edit the Theme Files bu yourselves.

For Menu Issue you should use # as link/urls for parent menus as Link Items from Appearance > Menu. This Tutorial may help You.

Anyway, these are not theme issues. You should check your plugins deactivating one by one. You should also purge the caches generated by the Caching Plugin. We recommend to use W3 Total Cache.

What do you mean by Header Image?

You can change the Logo from WP-Admin > Appearance > Simplify Options > General Options and can change the Slide Images from WP-Admin > Appearance > Simplify Options > Slide

For 3D Slide you should follow the instructions of the bottom part of the Slide Settings Page.

This may be due to late loading of your JavaScript. Sometimes users use caching plugin or CloudFlare services for site’s better performance. They may load the JavaScript later. You may also try using 70% Slider instead of 100% slider like This Site.
